Question:
When I run the "SQL Indexes upgrade to V2.sql" script during a new installation, some indexes are deleted.

Possible Root Cause:
  1. The script should only used during an update.
Solution:
  1. Run script "336 - Fix index issue.sql" with SQL Server Management Studio.
